Any suggestion on taking the train? If so, does one need to book in advance? And where is the best place to book?

The smartest, quickest and easiest way is to take the train.
It's not expensive.
There are three to five daily departures connecting Denmark to Frankfurt via Hamburg.
Book one or two days in advance as getting a seat can be difficult on the German stretch. It's nearly always possible to find a seat, though.
Best place to book (in Denmark) is directly with DSB.
They also have an international timetable on www.dsb.dk, but I don't think the site is available in English.

That said, I wouldn't be suprised if the cheapest way to travel between Copenhagen and Frankfurt is by plane with e.g. SAS or Lufthansa.
