Yes, it will be crowded then, but it's a big island with lots to see and do, including taking daytrips to Delos/Mykonos or Antiparos. You won't regret it. 6 days will fly by.
Antiparos is a good possibility, especially if you're comfortable using a moped so you can take yourself to some of the less-central beaches. Sikinos would also work if you don't mind hiking a bit to the beaches there.

I'm booked to fly into Santorini on the 15th of June. I'm pouring over websites to find schedules from Santorini. So I gather the route is Santorini --> Naxos --> AntiParos --> Milos --> Piraeus?

Antiparos fits your requirements. The main village is charming. The beaches are calm and shallow, great for small kids. Fly or ferry to Paros and take one of the two shuttle ferries across to Antiparos. The shortest ferry is from Pounta, near the Paros airport. That one only takes about 10 minutes to make the crossing. If you go from Parikia it takes about an hour to get there.
There will be a daily highspeed ferry between Heraklion, Crete and Santorini. No flying dolphins in that part of Greece. Rhodes is a long ferry ride away. You'd be using your time to a much better advantage if you focus your island hopping on the islands near to Santorini, if that's where you want to go. Antiparos is a good choice for a laid-back experience. Get there by first going from Santorini to Paros to catch the local shuttle ferry the rest of the way to Antiparos.

As for Naxos -- in the high season, you can stay out at PLAKA beach and it will not get that crowded, then take a bus in to the port town for nightlife (but you'll have to be Cinderella, and catch the last bus back to the beach, around midnight, or else pay for taxi). There area lso day-excursions under sail or motor vessels; the big-destination excursions are to Santorini or to Mykonos Delos. Ooh thanks for this! Would not have known that Sifnos is perhaps a better (larger/more varied) choice than Folegandros, and I definitely like the sound of hiking and mountain top monasteries and churches.
Just one night on any island is, relatively speaking, too much time on a ferry and too little time actually having a look at the island you're visiting.

Paros is a good choice because there's an airport as well as ferry service. There's a lot to see there as well as on nearby Antiparos, which is easily reached by local shuttle ferry from either Parikia or Pounta.
Because Crete is so large it takes a minimum of a week with a rental car just to barely scratch the surface.
