With 6 weeks you could take a trip to Komodo and Sulawesi. There are a lot of travelagents offer trips to those places - just shop around. It´s also easy to travel to Java from Bali and I can really recommend doing a least one of the places.

To give you some ideas have a look here:

Jogjakarta, Solo in Java. Komodo. Lombok.

All easy of access and plenty to see and do.

I prefer Jimbaran Bay to Kuta and Legian etc, and the Candi Dasa region down east (some nice places there).

Can't help with the islands apart from Lombok.

Start with Lombok. The Kuta area of Lombok is uninteresting so stay around Senggigi and go places from there. I will be in Sulawesi in January as there is an underwater park (coral) for diving/snorkeling near Manado.

Six (6) Weeks should include the following places:
Central Java (Stay in Jogyakarta, see Jogyakarta which is the cultural center of Java, and also visit Borobudur, Prambanan, and The Dieng Plateau if you have time for the latter).
East Java: Visit Mt. Bromo.
Bali: You should stay about 10 - 14 days as there are lots of places to see
Lombok: Depends on how much time you want at a beach place (Popular choices are Gili Trawangan, Gili Air, Gili Meno -- they are islands offshore to the west of the mainland; OR Sengiggi Beach on the mainland west coast, and/OR Kuta (Lombok) on the south coast of Lombok; Add extra time if you want to visit traditional villages and sites on the mainland of Lombok.
Sulawesi: A Must See Trip to the Tana Toraja Region centered on the city of Rantepao. Fly from Bali to the city of Makasar, then take the bus to Rantepao. Spend a Minimum of 3 Full Days there,or more if you like the area -- visiting the sites. Take the bus back to Makasar, and from Makasar you can fly to Bali or to several cities on Java.
Airline Schedules which will show you what routes have flights and the frequencies are at: [www.travelindo.com]
In my opinion you do not have time to visit Sumatra, Kalimantan (Borneo), or the islands to the east of Lombok -- save them for another trip.

I would be helpful if you mentioned what kinds of things you are interested in. Bali is a small island but there are lots of different areas with very different characteristics (beach, cool mountains, cultural areas, etc etc. )

Java and Sulawesi also wonderful, beautiful intresting culture and relatively easy to do with limited time. Depending on your likes, Lombok and Gilis ok for beach vacation. Flores is very different, and beautiful.
