Yes, buses to Ramallah leave frequently from outside the Damascus Gate of Jerusalem's Old City on Saturdays the same as every day. They are operated by an Arab company and are not affected by the Jewish Sabbath.
Sheruts (shared taxis) from Tel Aviv to Jerusalem run 24/7. They are 10-seater minibuses and leave when they are full. They go from outside the Tel Aviv central bus station into the Jerusalem city centre.

Just to add: The Sheruts in Jerusalem going from a side street from the main YAFO STREET (JAFFA STREET) I think it is: HA RAV KUK street.
It is definitly if you look in direction to the Old City on the left side.
Of course it is a bit more expensive than the usual bus but still cheap.
To the Ramallah trip is nothing to add. Don´t forget your passport! ;)

Yes, jenmis is right about where the sheruts from Jerusalem to Tel Aviv leave from on Saturday. During the week most of them leave from outside the central bus station.
The sherut fare on Saturdays and religious holidays (including the evening before) is 35 shekels. During the week it costs 24 shekels.
