I'm looking at a ticket out of TLV at 6:00 on a Saturday morning. Before booking it, I just want to double check that there's no problem getting a sherut from Jerusalem to the airport sometime around midnight or a bit later. What's the current cost?
Also, does the sherut service also depart from Tel Aviv for the airport?

From Tel Aviv you have no choice but to take a taxi.
From Jerusalem, order a Nesher sherut on Friday morning to pick you up Saturday AM.
The correct taxi fare from Jerusalem to the airport on a Friday evening is 325 NIS:

The Nesher sherut costs 64 NIS and will also pick you up at your hotel.
Note that you should arrive at the terminal 2.5-3 hours before your departure.
