Is following scenario possible (regarding public transport)?
Day 1. Start from Yazd for a visit to Fahraj, Zein-o-Din and Saryazd and return to Yazd in the (late) afternoon. What public transport (or agency) can be used?
Day 2. take the bus from Yazd to Esfahan and get out at f.ex. Ardakan for a visit to Meybod, Chak Chak and Kharanaq. Is there a bus connection between these places? After visit can one take the bus further on from Ardakan to Esfahan and stop in Na'in for visiting the mosque. Afterwards take more public transport direction Esfehan and stop for the night in Toudeshk (Cho).
Day 3. Take the bus from Toudeshk (Cho) to Esfahan.

For day 2, will I bite off more than I can chew or is it practicable?

You are trying to make it too complicated. You can visit all the places that you named with local tours from Yazd and Isfahan.

Day1: only doable with a driver/tour (public transport only to Fahraj)
Day2: Is there a bus connection between these places? Nope, organize a driver or join a tour from Yazd
Day3: skip Toudeshk
