Is there a time of year when most boats go? I am guessing it is not in the monsoon.

Unless you're on a cruise ship or on the Darwin- AMbon yacht race (if it's still going) there's no way that you can get to AUstralian from SE Asia, well at least from Indonesia by ship. You may be able to get a cargo ship but it's hardly likely.
