Question: We (extended family) will be visiting Rome in later June at the height of tourist season, and plan to visit the Vatican/Sistine while there. My wife and adult daughter are very knowledgeable in art history so a tour is not necessary, but we do want to make sure to miss the long lines. Is it better to try to book independent tickets on-line for a morning or afternoon, or is it best to try to book a private tour and tell the guide exactly where we want to spend our time?

We travelled to Rome two years ago and based on what I read here (the whole website is packed with information)

we chose not to buy tickets in advance. We followed the advice and did not wait at all. The regular audioguide was enough for me.

If you choose to go for the private tour guide, you could have a look on the different options on tripadvisor, because once you get close to Vatican City, you will be litteraly surrounded with tour guides offering their services.
