Greetings all!
I am planning a trip to Spain's Andalucía region in October 2014, and I would like to ask some experts for some advice.
I plan to visit all the main attractions in Seville, Granada, and Córdoba, I also plan to visit Ronda and maybe Cadiz, I am wondering if there are any hidden treasures that I shouldn't miss.

I am also curious on what the best way is to get from city to city, mainly from Madrid(where my flight will land) to Seville, and back.

A last thing, and I hate to be "that guy" to ask this, but for someone who considers themselves a "mid-range" traveler, how much money should I bring for 12 days? My budget is around $2000-$2500 USD(not including flight of course). I don't mind staying in shabby hotels, or not eating full meals every night(plus I hear tapas' are the way to go). So any general suggestions are greatly appreciated.

As you are probably aware, you can not pay in Spain with Dollars. You need euros. Converting the money you mention into euros, gives roughly 1500-1900 euros. The general opinion in this forum is that you need at least 60 euros/day for lodging and food. From your question I conclude that from the money you mention, also the transportation in Spain has to be paid. You can find the costs of traveling by train in the Renfe-website. To get more information about travel by train have a look at: http://www.seat61.com/ . The 60 euros/day include about one entrance fee per day. This may not always be necessary since some of the sights are free, f.e. the mosque in Cordoba is free early in the morning. Get tickets for the Alhambra in advance to be sure that you can get in.
Traveling from Madrid to Seville is easiest done by the AVE (high-speed train). Also Cordoba is on the AVE-line from Madrid to Seville. For the trips to Granada and Ronda you can use an "ordinary" train. If you know the dates of traveling you can get discounts for the AVE-trains when booking ahead of time. The tickets have to be used on the selected train on the selected date. If you miss that train, you'll have to buy a ticket on the spot for the full price.

Madrid to Sevilla: a high speed AVE train booked online well in advance to get one of the heavily discounted fares available would probably your best bet if you have fixed dates. Use the web of RENFE to book your train ticket(s), consult schedules for train routes quoted later... If for any reason you want to take the bus, Socibus is the company that makes the route from Madrid to Sevilla.

Sevilla to Córdoba... it depends on your preferences (and budget), you could take a high-speed train, a train (not high-speed) or a bus (Alsa)...

From Córdoba to Granada, you can choose between bus (Alsa) and train. Bus might be better for this route though; especially if you aren't able to get a discounted ticket for the train.

From Sevilla to Granada, either bus (Alsa) or train, depending on your preferences. Buses are more frequent though.

Granada to Ronda, train.

Ronda to Sevilla, bus (Los Amarillos, Grupo Samar).

Sevilla to Cádiz, either bus (TGComes) or train.
