Here's my itinerary for 15 days. Note that I'm only accounting for 13 days which leaves me with two days to either spend more time in a city/town I really enjoy or to do another day trip.

Fly into Porto (5 nights with 2 day trips)
Day trip to Braga (Bom Jesus)
Day trip to Guimaraes + Obidos
Train to Coimbra (University) (2 nights with 1 day trip)
Day trip to Buccaco
Train to Lisbon (6 nights with 2 day trips)
Day trip to Sintra
Day trip to Evora (Temple of Diana)

I was wondering if you could suggest something that I may have missed, that's a definite "must see", if I should spend more/less time or even if you could suggest how I could spend those two extra days?

4 n.is enough for porto.
you can visit braga end guimares in one day trip.
after coimbra it is intersting to visit:
batalha-tomar-nazare-(superbe)-alcobaça-obidos-mafra-sintra-lisbonne

Not that much there. The city is quite spread out so once you have seen the centre, the rest really needs a car to get around.

The Braga area does sound intresting, I also like the idea of visiting Guimaraes with Braga allowing me to have an extra day trip in Coimbra area. I was thinking maybe a trip to Nazare then onto Tomar to eventually end up in Lisbon. Where I use Lisbon as a hub.

Something else I'm looking into is cutting down the actual time I'm in Lisbon, like you said Cyberia, its pretty central, maybe spend 3 actual physical days in Lisbon and add a day trip to Mafra, the palace does look amazing!

Thanks for the tips! It's really starting like what I had envisioned! Plus with my two extra days I could enjoy some towns I really like, or visit something I didn't expect! I love this sense of adventure (and I'm only in the planning phase... WOW!).

More suggestions are always welcomed!

See if you can fit Elvas in your Evora visit. Of course you will need extra time but the place is so surprising and not touristic at all. Very old settlement where the city walls are still there with the village and castle inside. Also an aquaduct and the feeling all around as if time stood still long ago. I was there last month. It's about 2 hours driving from Lisbon taking the highway which costs 14,50 euro.
