How are you? My fiancé and I will be travelling to Vienna and Salzburg in January I would like to know how many days you suggest we spend at each city and also if you know of any budget apartments close to the city centre that we would be able to rent for the short stay.

Be warned that Mondays are dreadful days to be in Vienna with almost everything of interest to tourists being closed. Even many restaurants close on Monday. If you can arrange your trip to avoid being in Vienna on a Monday, I would advise that you do so. If you must be in Vienna on a Monday, Schoenbrun Palace should be open and you can always go to the Zentralfriedhof (Central Cemetery) to look at the graves of Bethoven, Brahms, etc. Probably two days is enough in Salzburg. Three or four might be fine in Vienna. I tend to be one of those people who doesn't see much point in spending 7+ days in a city, so keep that in mind. Sorry, can't help you with apartment rental ideas.
Please forget jman98's advice on mondays! Mondays are not different to other days in Vienna!
The love of jman98's life dumped him in Vienna on a Monday in the distant past and he's never forgiven the city since hence his desire to spread misinformation about it in each and every Vienna query posted here...
As makimaki says there's loads to do and see every Monday in the city...4 in Vienna and 2 in Salzburg would do you fine...if you had an extra day you could spend it in the Wachau section of the Danube visiting Melk and some of the other historic towns there, perhaps...
