Hi

I have read the Landmannalaugar to Thorsmörk trek takes 4 days, but I am used to those estimates are quite conservative. Will it be possible to do the trek in 3 days (note: We are 3 men, 29 years old, in good shape). If yes how do we plan it, since I have read it is not allowed to camp anywhere so where would it be logical to make the stops? If you don't think it could be done, how big a 'loss' would it be if we took a bus from Emstrur, meaning cutting the Emstrur - Thorsmörk part.

Yes, you can do it in three days.
About loss - see yourself what you can loose. This was the trek Skogar-Thorsmork-Landmannalaugar. Done in 4 days. Check all links in the post as well related tags

It depends on the weather if it is possible. In nice sunny weather I did Álftavatn to Landmannalaugar in one day. But I had this part done once before, so didn't I stop a lot for making photos.
If I had only three days, I would go the first day to Hrafntinnusker (12km), next day to Hvanngil (17 km) and third day to Thorsmork (25 km). The last day is quite long, but also relative flat.

The ,,Laugavegur run" was yesterday. The fastest ones ran the whole lenght between Landmannalaugar to Thorsmork in just over five (5) hours.

You´re fit, run, and you don´t have to worry about camping.

Just do two legs in one day. Each leg is about 5 hours if you are carrying heavy gear (tents etc). Just take a good lunch break :)
