Will it be possible to hike the Fimmvörðuháls hiking trail connecting Skógar to Þórsmork in mid-September? Would it be recommended to do it as a day hike or as a two day hike? Is there transportation available to take us back to our rental car once we're done the trail?
Thanks!

Hi, this starts to be difficult to hike there in September. This is important to be on the safe side to contact the person in charge of the huts there, at thorsmork for example.
you can also get some advice on the hiking association : http://www.fi.is/

You can see with bus companies like Reykjavik Excursions and Trex they are both running the lines to Thorsmork.
