Hi guys, a friend of mine is marrying a Czech girl this summer so that's decided my holiday plans.
I'm looking for suggestions for 10-12 days in the CR. We'd be interested in hiking and any kind of adventure sport and to a certain extent castles, WWII museums, just not everyday! would like to visit prague and possibly two other stops.
Any suggestions for budget accommodation would be great too

plenty of hiking , have a look at the Ceske Raj area to the north of the country,also easy to get into parts of Poland from there.
As to world war II google Reinhard Heydrich and you will get an idea of how the Czech republic was affected during the war, places like Terezin and Lidice may be of interest to you .In Prague the crypt of st Cyrill and methodus is a memorial to the assassins of Heydrich.Plzen to the south west of Prague has a museum dedicated to Genral Patton (though i have never been),also a great brewery there dates back to 1842
castles are all over the country ,Karsjtein ,Konopiste and Prague itself as well as many many others in various states or repair/ruin.

I hope when you said Prague and 2 other stops you mean 2 other "bases" where you spend the night and make day trips. It`s not a bad idea considering the relatively small size of the country, especially if you travel by car. It would be foolish to see only 2 places other than Prague if you have almost 2 weeks.

For hiking the Cesky Raj(Bohemian Paradise) is indeed a must see, and also:

Consider biking too. It's a great country for that.

Czech has got prob some of the best-marked and easiest-to-use walking trails and maps in the world. Go to any book shop and you'll find "tourist maps" - usually with a green or yellow cover - which will show you all the paths in one area. They are spot-on and take you along great paths.

The nicest areas are southern bohemia, north-western bohemia (but avoid the industrial bits), northern bohemia bordering poland, and northern moravia bordering poland. All are green, speckled with interesting sights, and full of small villages which it's easy to travel around. A bike is great because you can comfortably do 50 - 70 km a day even as a beginner - it's only 250 km north to south so you can easily cross the country.

Also considering canoeing...a good way to see Czech countryside (and some castles, depending on the route).

there is plenty to do in Czech. I'm sure you will, but give yourself enough time to appreciate Prague. It truly is a beautiful ccity. spend at least 3 days there.

Cesy Krulov is also worth seeing and taking a boat ride down the river is very nice as well. Bohemian Paradise is also very pretty as Wwaterhazard has mentioned.

just as a disclaimer, gas there is very expensive ($8 a gallon as I left this December) so keeo this in mind as well. Buses are available (and cheap) via sutdentagency, etc.
