The OP travels in 10 days- do you really think the discounted train tickets you refer to are available?

The Prague-Bratislava discounted tickets are available up to 3 days before departure, no matter how high the demand is. The Vienna - Prague discounted tickets might sell out, but for the date the OP would need them they were still available a few hours ago.

I really would rather not switch Prague to the middle of the trip, but I will cut Bratislava down to 2/nights max.

I just need lodging for Bratislava, and Vienna now.

For 3 reasons:
1. because you have three much more interesting and more beautiful cities already on your itinerary. Bratislava has many similarities to each of the 3: Budapest, Vienna and Prague, yet is simply not as attractive in terms of architecture/setting/history/nightlife - after Budapest/Prague/Vienna Bratislava simply won't make a big impression. To make things clear: I am not saying here Bratislava is not attractive - it is just less attractive than each of the other 3 capitals.
2. because Bratislava is not the best thing that Slovakia has to offer. The highlights of Slovakia are its mountains, small towns and villages.
3. because currently you have only big cities on your itinerary. Adding some small town/countryside would make your trip more varied, more rewarding and would enable you to get a better picture of the area. Bratislava is the least attractive of the cities on your list, so that's why I suggest going somewhere else instead.

Rillah, If you find any time for more destinations, out of Vienna is Schonbrunn Palace, and in the
Czech Republic Kutna Hora is a medieval town about an hour from Prague. Tabor, about 90 minutes south of Prague, is a town with a beautiful medieval center and important in Czech history. One of the most
picturesque medieval towns is Ceske Krumlov, about 3 hours south of Prague. Have a great trip!

I have a similar trip plan (a bit shorter) with similar concern.

My schedule is
05/05: arrive in Vienna by flight (5pm)
06/05: train to Prague
07-09: Prague
09/05: night train to Budapest
10-11: Budapest
12/05: train to Bratislava / 0.5 day in Bratislava
13/05: train to Vienna
13-15: Vienna
15/05: flight home from Vienna in the evening (6pm)

I found one night train from Prague to Budapest through www.bahn.de (depart 00:05 arrive 08:34) but I couldn't find it on the Czech Raiway at www.cd.cz/eshop. I wonder if such a night train with sleeping couch exist on that day. If there is such a train, how can I book it? Or I can just buy it when I arrive in Prague? Please advice.

Visal, It looks like that particular night train is a DeutscheBahn (German) train originating in Germany
which is why you cannot find it on the Czech train website. It looks like it is essential you get to Budapest on that night so I would go ahead and book it now online.

Apparently, DeutscheBahn's website will not allow you to book that route online, so you may have to wait
until you're in Europe and go to the train station to complete the transaction.

eshop @ cd.cz lists only trains for which discounted online tickets are available. Apparently the night train to Budapest is not one of them. Which means, as #18 already pointed out, that you'll need to buy your ticket the old fashioned way at the station. No worries about free sleeper/couchette places if you buy a few days in advance.
BTW, you can buy online tickets for that train through bahn.de, but only from German departure stations.
