What is the safest way to get to Koh Samui from the mainland.By boat or plane.
It's both safe.
The airport of Samui is really beautiful, from there you are at your hotel probably within 30 minutes.
The large car ferry takes about 90 minutes from Don Sak.
You have very good chances of surviving either. ....
I remember one tourist boat sinking off Ko Samui, maybe 10 years ago....
Anyway your chances are much better on any plane or boat than travelling by car,or even walking across the street. ...

Very bizarre question... Leaves one wondering... Not so much about the question but more the OP.
Statistically flying has to besafest... Especially if you take a look at those ferries.... Has anyone ever actually died either way?
When it comes to transport in Thailand, they'd be the least of my worries
as already pointed out, both are safe options. i would prefer to fly, to save time (bankgok to samui is about 1.5 hours by plane / and bangkok to surat thani to samui is much longer (at least 12 hours)). and as its not really expensive to fly, so unless you are on a tight budget, i would fly.

Not many places you can fly to Samui from...Phuket, Bangkok....are there international flights now?
there is the airport at Suratthani, much cheaper to fly to than Samui Airport and then get the ferry - so the OP can compare BOTH for safety.
