the mekong doesn't go the whole way to Siem Reap, but there are lots of boat trips from Ho Chi Minh to Phnom Penh, and from there there is a 5 hour boat journey on the Tonle Sap to Siem Reap. You might want to break up the trip a bit because the boats are not the most comfortable.

Take the bus from HCMC to Chau Doc - 6 hrs. Spend the night in Chau Doc and wake up early to take the boat to Phnom Penh - another 5-6 hours. Took it last month. Recommend the boat but not the bus and overnight in Chau Doc. Intrepid Tours is building a big boat right now that will depart from Can Tho and travel to Phnom Penh. Don't know when it will begin service.
