We are planning our family trip to Burma in september and was planning to end the trip with some beachdays at Ngapali.
But... we are on a semi-tight schedule and the planes to Thandwe does not go on the days we wanted so my question is:
is it worth it to really make an effort to get there? It will mess up our itinerary and somewhat our budget since we need to fly back to Yangon and then fly to Thandwe from there.

Will the water be clear in september? Will we get some sunshine (I know- hard to know but still asking)? Will we be able to go swimming or is there a risk of undertow? We are travelling with our kids so safety is number one. If we don´t go- will we miss anything more than the beach - i.e. are there any other must-sees?
Our alternativ is to go back to Bangkok a few days earlier and take a bus to Hua Hin or Koh Samet an spend those beachdays there instead.

you might want to consider chaungtha instead, as you would be able to do it by bus or boat ( even private car, as would still be much cheaper than flight ) Chauntha is pleaseant enough,though not as beautiful as Ngapali, and nearby Pathein is lovely with a great night market

Yep, Chaung Tha is a good alternative. Beach isn't the prettiest in the world, but it has plenty of cheap accommodation and a good choice of restos. Easy to get there as described by Caroline. Another advantage is that Chaung Tha sees a lot of local tourists, mainly on weekends, and those families with their kids might be fun to mingle for your kids.

Nearby Ngwe Saung is nicer beach wise, but it is very, very quiet, few budget resorts and a long distance to other restos.

Getting to Ngapali can be very time consuming, yes. In Burma I would prefer to spend my time on more extrordinary places than a beach. Have a look here to get some ideas about where else to go. If there is still time left, I would try a beach in Thailand or elesewhere on your trip. Idea: Koh Larn is easy to reach from BKK and nice for a day ot two.

#3 of course we are doing other things in Myanmar as well, but the kids need to get there little bodies in the salty water before we go home or they will be horrible to bring along :)

Koh Larn seems like an alternative, I will certainly check it out!

I think we will skip Ngapali and take a swim in Thailand instead.

Its not the end of the world, yes it s a nice beach, but Thailand will be just as nice too...a beach and a ocean always is nice end and fun to relax. I do not know about weather in Sept as well in Ngapali, and what the water condition is, so that can be a factor. It may be pretty dead too....so Thailand would for sure have its places open and probably more choices for food and activity also...
