You can walk from Singapore to Malaysia over the causeway. Get the MRT to Woodlands. | 1
From Tanah Merah Ferry Terminal you can take a Ferry to Bintan, some small Indonesian Island just south of Singapore. Maybe there are other Ferries too? The better option imo would be to go to Melaka and catch a ferry to Sumatra from there. Good Luck! | 2
Kuching from Singapore is best done from Johor bahru. Cheap flights. | 3
#3 - OP doesn't want to step into a plane. The best option, as #2 stated, is to go to Batam/Bintan from Singapore and take another ferry to Sumatra and move on from there. | 4
Keep in mind that if you end up in Malaysian Borneo and want to go overland into Pontianak, you'll need to have already arranged for your Indonesia visa, as they are not issued on arrival at this overland crossing. You could do this either in Kuala Lumpur or Singapore. Yes, the best way would probably be as #2 and #4 have said. From Sumatra, you can easily take a boat to other parts of Indonesia and onward. | 5
