We are planning the above as part of our holiday In February 2016. The only way seems to be fly back to Manila and then to Bohol. Can anyone suggest an alternative.

Hello!
You don't have to go back to Manila, you can just fly to Cebu! Much cheaper and much faster. There are flights from Kalibo to Cebu, now you can buy for around 700 pesos (Cebupacific) for February. From there you can take a ferry, which takes around 2 hours to Tagbilaran.

you do not need to go via manila and if you did it would cost you a lot more time and money.
you just take a low cost airline from Kalibo to Cebu. then get a fast ferry over to Bohol island.
