Just started planning a 3 weeks holliday trip to Malaysia and Thailand (and maybe a bit of Cambodia). Since I don't realy know where to start, I thought of doing it here. Most important to me is finding a proper guided trip through some jungle (3-5 days or so). I'm keen on lots of fauna (especially birds) and flora in all kinds of shapes and like a knowledgeable someone to guide me around. Anyone got some tips on where to go and which company to address? Or maybe a usefull website on that topic?

If it's west Malaysia, you could book a package to for instance Ulu Muda or Royal Belum:

In east Malaysia you could do the same, but there packages are more expensive. See here for jungle or wildlife areas:

You could just go to Taman Negara which is easier and cheaper to get to than Belum or Ulu Muda. Then try and get a guide there.

But Taman Negara is not exactly a place where to see a lot of fauna. The situation is better in Royal Belum and Ulu Muda and much better in Sabah.

OP only has 3 weeks for 2-3 countries.
I've actually seen far more fauna (big mammals) in TN than I have in Belum or Sabah.

I've seen this in one day along the Kinabatangan river:

and not much in west Malaysia.
