if you read the New Straits Times you often hear about the high crime rate in the town. And just today there is another article:

Has anybody heard similar information?
We've been in Malaysia several times, in JB too, but are a bit worried now, because we've to wait with 2 small children and all our luggage for the night train. It's too bad about to hear, but we allways liked the atmosphere on the night market, now we're thinking about just to "rush through", to catch the train to Kota Bahru.

Just a typical border town. I doubt any casual tourist will experience any lawlessness. There are, however, a large number of Indonesian labourers drifting around the fringes.

I won't say avoid visiting Malaysia, but in Johor Bahru, you should definitely avoid walking on the streets at night. The crime rate in Malaysia is higher than in Singapore, but Johor Bahru's crime rate is particularly high even for a Malaysian city. While it is generally safe to walk along the main streets at night in Kuala Lumpur or Penang, I wouldn't recommend that in Johor Bahru unless you want to get robbed.

As I said back in 2007 - this is an old post - Jahor is a typical international border town. Most such cities - world-wide - have a disproportionate percentage of 'marginal' characters.
I don't know about all of JB, but that area right near the crossing into Singapore is a real freak show by night. Might not be so bad at dinnertime, but best to be indoors by 10pm or so.
By day, there are a lot of eyes on the passageway coming out of immigration. A lot of Singaporos come over for the shopping, and there's no shortage of miscreants who would like to relieve them of their budgets.
Just be on the ball, avoid those who approach you on the street, and you'll find some good eats and shopping in the area.
