hi headed to yogya for a couple of days and we definitely wanna catch the temples esp prambanan and borubodur.....is it better to stay in the city and commute out or stay near the templaes? which one makes better sense? how far is the commute to temples from the city? what the best way to organize transport?

I would say that staying in the city is easier. This is because Borobodur is east of the city, and Prambanan west.
However, the area around Borobodur is very beautiful, so staying there can be nice.

Regarding transport, there are many tour companies that do transport for reasonable prices to Borobodur and Prambanan. Borobodur is about 1.5 hours from memory. Prambanan is the same.

The other option is bus. You can get an ojek to the bus stop in yogyakarta and then get the bus to borobodur. However it takes longer, and if you want to get to borobodur early in the morning before the crowds (i recommend this) , thats not an option.

Since you only have a few days its better to stay in Jogja city itself, as there are much more accomodation options and things to do besides hiking and Borobudur when you are in the city itself. Also Prambanan is minutes from the airport so you can work out how to see it on the way in or out, or just make a special trip as it's not that far away, and you can take in Ratu Boko and perhaps some other temples as well. Depending on your dates yo mght want to take in the Ramayana Ballet as well.
