Does anyone have any worthy mentions for accommodations for a couple in said cities?
We won't mind springing some cash for an indulgent night or two, but on the large, we'll prefer budget (no more than 7-10 thousand Y) while trying to get some local character. We'll probably try out a capsule hotel for the novelty, but the main staple will probably be the more moderately priced ryokans. Any favorites you'd like having more business?
I've enjoyed Hirota Ryokan in Kyoto, and can recommend it; won't stay there this time just to take in something new.

For future travellers...
In Kyoto, we ended up staying at the Rakucho ryo-kan, about 8000 Y per night. Quiet, a bit off the fast lane, but the subway and bus lines are 5-10 by foot, late-night diners can be found. The ryo-kan itself is as it should be: tatamis, a peaceful inner garden for viewing, all that.
In Osaka we stayed at Hotel Tayo - very basic, shared bathrooms and japanese style shower/bath room (available only at certain hours of the day), minimalistic room with tatami and futons. On the plus side, the price was something minimal (about 10€ per night for a room for two), and the place sits practically on top of a subway station - access everywhere in the city is easy.
