I don't know of any offhand, but the better question would be "Are there any furnished apartments in Nagoya or Kyoto that will rent to foreigners?". Not meaning to be sarcastic, but a lot of places will require a guarantor in order to sign a contract and commonly huge fees are required in advance ("deposit" and "key money") should they even agree to rent to foreigners.

check out Kansai Scene Classifieds or KFM.TO on the internet, plenty of cheap apartments in Kyoto. For Nagoya, I would suggest Japanzine on the internet.
