We ended up crossing at the Futian crossing, where non-Chinese and Chinese nationals can cross together. Certainly seems the best choice to me for other people in this situation!

At Lo Wu on the Chinese side, Chinese are on one floor while foreign passport holders are on another floor.

Nope. PRC Chinese are on one the same floor as passport holders. They are certainly within sight, can be next to each other. Sometimes passport holders are in the PRC Chinese line - and they do get processed. The 'Home Permit' channel (for HK Chinese) is on a different level.

On the HK side you are also on the same level, probably same counter. In Futian/Lokmachau it's certainly the same.
