I have a big problem. I have a multiple entry visa, but it expires on 04th June. The problem ist that I booked my flight back to Germany for the 06th July and I can´t really change it...
The only opportunity for me is to go to another country near to India in order to get another 90 days of stay, right? I go next week to Nepal, but my visa expires then on 1st July. How can I get it till the 06th July?

Not really sure what the problem is. Isn't the solution simply not returning to India before the 90 days cover till your departure? Based on the 1st of july you mention that would imply a week extra in Nepal.

And I also don't really understand how I will get these 90 days. I take the visa on arrival in Nepal and once I´m back in India I will get a stamp for these 90 days?

My multiple entry visa expires on the 4th June and if I apply for the 90 days visa now, I would have to leave India by 1st July. The problem is that I don´t really know how I can get this 90 days visa.
