I am a German citizen residing in Afghanistan and wanting to travel to Uzbekistan.

I have obtained a LOI and submitted my complete application, including my private passport, to the Uzbek consulate in Mazar.

However, they tell me that they cannot issue an Uzbek visa in my private passport, because my Afghan visa is in my official passport. I'm not allowed to have 2 passports in Uzbekistan. In fact they say that they can issue the UZ visa in my private passport but then I will not be able to exit UZ at the end of my stay.

Any idea how to handle this situation?

I wanted to travel to UZ on Monday and I don't think it is possible to get another invitation letter at such short notice.

What did you end up doing?

It seems to me that you would use your private passport with the UZ visa to enter and depart that country. And show your official passport when departing or entering AF. Neither country should need to see the other passport or visa unless you were travelling on a transit visa and needed to provide proof of entry for the next destination.
