Hi, we are planning a trip to Upstate New York with our two girls (7 and 9) in the end of May. Any recommendations where to stay / what to do? We thought of Lake Champlain but we are basically open to any ideas....

With kids, better to visit Shelburne on the Vermont side of Lake Champliain. There you have Shelburne farms, Shelburne museum, and the Vermont Teddy Bear factory.

I think I'd stay away from the Adirondaks, because it would be bug season and the flies bite.

"Upstate NY" is a very large area.

Watkins Glen or Robert H Treman state parks. Both are gorges containing waterfalls. The former is narrower and very scenic, the latter has a waterfall known for its swimming hole.
There's also Ausbale Chasm, which is similar, farther north near Lake Champlain. But I think the others are better suited for children. (The paths at Ausable can get very narrow, with steep drops.)

Lively Run. It's a goat dairy.

Corning Museum of Glass. Great museum, and they have interactive workshops, like make your own!

(As you can see, I'm partial to the Finger Lakes area).

If you want some history, Saratoga, both for the fort and the springs.

I also second the suggestion of the teddy bear factory over the border.
