I will be driving my brother and his young son up from DC to spend 2D1N in NYC. Since I'm driving, I'd like to find an affordable and safe hotel or motel near public transport, preferably in New Jersey. Any suggestions?

Look at the Candlewood Suites in Jersey City. Its right on the PATH train line into Manhattan. I think there's a hotel in Secaucus near the train to NYC too.

The Secaucus train is nowhere near the hotels. There are a lot of hotels and they are a very short bus ride away from NYC, so that's not a bad idea at all. Just be warned that the hotels will not be near or convenient at all to the Secaucus Junction station.
