We do not want to fly, but since we have limited time we're looking for a tour operator which does organised tours one way from Lima to Cusco in 3-5 days. There are heaps of tour operators in Peru, but we're hoping you can give us some advice based on your personal experiences.

well done for considering visiting Peru, it is a fabulous country.
If you only have a few days, don`t waste them by trying to get from Lima to Cuzco overland. If you go direct, it is a gruelling 23 hour bus ride. U$80 on a flight is money well spent. There is a lot to see in the Cuzco area and you should also factor in a little time to acclimatize to the altitude (Cuzco is way over 10,000 ft high.)
If you really do want to go overland, UK based Journey Latin America can sort out all your transport connections and provide guides and hotel accomadation all the way. I have used them in the past and they are first class. Their website is www.journeylatinamerica.co.uk. I would recommend getting them to plan you a trip going overland to Cuzco via Nazca to see the lines and then on to Arequipa for a couple of days before heading off to Cuzco.
