I have not been to the Amazon but I think your best bet with only 4 days is to fly from Cusco to Puerto Maldonado. If you want to book a tour you can do that in Cusco. Machu Picchu is amazing but there are many other great sites in that area so I would suggest 4 days there as well. You could fly from Lima to Cusco, visit Chinchero, Moray and the Maras salineras on the way to Ollantaytambo. The next day take an early morning train to Aguas Calientes, visit MP (I recommend hiking up one of the mountains) and take a late afternoon/evening train back to Ollantaytambo. Day 3 visit the ruins in Ollantaytambo when they open at 7 am (you might have them to yourselves for a bit). Then take a minibus or taxi to Cusco and explore Cusco. Day 4 you can visit Pisac (walk down from the top of the ruins to the village) and the ruins north of Cusco (don't miss Sacsayhuaman).
