I´m wonering what if any bus companies do a direct bus from Bogota to San Agustin during the day? I would prefer not to take a night bus. Ideally I would like an early morning departure.

There are also new roads and faster routes to this prime destination, including a 10 hour direct bus (with Taxi-verde) from Bogota.

We took a daytime collectivo to San Augustin from Bogota, it was much much faster. Do it early in the day, our bus broke down for a couple of hours and we also stopped to help a broken down truck, it takes a while.
There is good bus service to San Agustín from Bogotá. Good highway, selection of buses with different levels of luxury, "quick" (10 hours).Or if you do not get a direct, you can stop in Neiva and do a tour of the Desierto de la Tatacoa then head on to San Agustín. Or just Bogotá to Pitalito and quick change over to San Agustín.

Taxis Verdes
Bogotá - San Agustín: 3:00 a.m. and 9:00 p.m. (9-10 hours approx.)
(COP $40.000)
Coomotor
Bogotá - San Agustín: only overnight trips. 9:00 p.m. and 10:30 p.m.
(COP $52.000 and $46.000 respectivily)

Well, I took the Coomotor overnight bus (leaving at 9pm) and I had no problems at all. I fel very safe and it was confortable enough - for a night bus! If you are worried about safety, I think you should go for the night bus. But if you prefer going during the day, I know there are morning buses, because before I choose the night bus, I asked around for options. But I do not have much info about that ones.. You can go to the Terminal on day before departure and ask around.. I am sure there will be lots of options...

We took Taxi Verdes from Bogota. Fast service but we got one of their smaller vans/buses so it was a bit cramped. In the end the option is to go with a smaller but faster service like Taxi Verdes or more a larger bus and comfortable service, such as Coomotor. However the large buses add close to 2 hours of travel time. I´d say we were happy to save the time and get in before dark.
Taxis Verdes (also called Pasajes Verdes) are a dogdy company, which I had to experience myself. Absolutely not recommended if you want to travel safe.
According to local police in San Agustin, drugging passengers and robberies, on the route Bogota-San Agustin, occur on their busses only. They don't video-record passengers, like most other bus companies do.
Take Copetran or Coomotor instead.
