I understand if an American Citizen lands in Santiago that one has to pay a 100 USD Tax...What if one connects via Santiago in route to Buenos Aries, should I expect the same...

I did this last week... Landed in Santiago enroute Buenos Aires... I just walked upstairs into the Transit lounge for the connecting flight... You´ll see the tax collection area before the sign for the Transit Lounge, just continue walking past... Only little issue I had was to find an Aerolineas Argentinas staff member to retrieve my bags for the connecting flight, no problem in the end though... Try to have your bags checked through all the way to Buenos Aires at your original departure point if you can.
