What is the best way to go from Copan to Flores? Can this be done in one day, or is it better to plan an overnight stay somewhere in between? Are there any shuttles on this route, or is it necessary to travel the whole journey on chicken buses?

Find the parque central in Copan and ask where the bus stop for the buses going to Guatemala border( el Florido), when you get to el florido take a bus to Chiquimula.
From Chiquimula take bus going to bananera is the same as Morales; bananera is close to rio dulce. From bananera take a bus to Flores, there are few buses going from bananera to Flores, in case that you miss the bus you can find a hotel in town. There is no hotel on the turn off to flores, turn off name is la ruidosa.
When you get to bananera you can take a mini-bus to rio dulce and spend some time there.
