In Panajachel I like Mario's Rooms, although I've never stayed more than 1 night coming or going for convenience. There are lots of cheap options in San Pedro; the dorm rooms at Mikaso are very nice and there's a nice share kitchen.

Get an early start if you plan to visit Santa Clara on a market day (2sday or Saturday); the road leading there is a mess and under construction and can take awhile and the market is busiest in the mornings.

In Panajachel Hospedaje Sanchez, Calle El Chali (off the main street Calle Santander): Maya family, dirt courtyard with chickens and dogs, cheap ($5 per person last year), basic clean rooms upstairs with shared bathroom, nice view from rooftop.
I like Mario's Rooms but last time we asked a double room was close to $30. For a bit more ($32 for the nicest double on the top floor with nice patio)we like hotel Sueno Real, Maya family, amazing rooftop view (Calle Ramos). They have cheaper rooms too. There is also hotel Jere, Calle Rancho Grande, $18 for a double, $13 for a single.

In Jaibalito we like Posada Jaibalito : last year the dorm was Q35 and a private room Q95. Food is good and affordable too. And for a splurge La Casa del Mundo.

It depends on your lifestyle and what you want to do. My wife and I were in Santiago 3 nights which was great Posada de Santiago in the nice cabin rooms, great lodge and cafe, swimming pool and dock lakeside and low key town to walk to, then we stayed 3 nights across the lake in Jiabilito and loved that as there really is few tourist and a few places to eat if you call ahead. We enjoyed San Pedro too, a more hustle bustle and touristy area, and I personally liked the vibe in Pana, just a nice scene lakeside...

San Marcos is really nice too, especially if you you want a more bohemian vibe...

But its all good...

You will have to experience it yourself to make a judgment on any place.
