Prices for one-way tickets between Nairobi are not significantly lower than a round-trip flight between Entebbe and Nairobi. I am trying to fly into Nairobi and out of Entebbe to/from Johannesburg. I am trying find a flight between Nairobi and Entebbe. Would it be cheaper if I buy in Kenya? Or am I stuck with the high O/W flight?

Yep - its expensive. But I heard from a friend who did get a cheap flight from Air Uganda (or was it Uganda Air?). Either way, you might be better off looking when you arrive in Nairobi. Other than that you will be stuck with Kenya Airways
