Which would be the best country to cycle through South Sudan or Ethiopia. And suggested entry/departure points.

I do not know about cycling routes through any of these two countries, but based on the beauty of these two regions, availability of resources and security, I would go for Ethiopia. South Sudan is a young nation, and it was somewhat hostile to foreigners towards the end of 2014.

I find this a strange question. South Sudan is in the middle of a serious civil war. 300,000 have fled INTO Ethiopia...
Even without this Ethiopia wins by a huge distance.....tho parts of it are a bit mountainous for cycling....
