This will be my first time to Botswana.

Am wondering if it is worth forking out more than my intended budget to stay at Duba Plains for 2 nights for. This would be in addition to a stay at or near Chief's Island area.

From what I read, Duba seems to offer a unique game experience (lions and buffalos activity) in a remote area. Is it worth the extra cost to go there for a different experience (or what i think is a different experience)?

I have been to duba plains and have travel and photo information about Duba at
http://www.artphototravel.net/africa/duba-plains/.
If you want lion-buffalo interaction this is the place but to ensure a kill you need to stay a little longer. The website explains this, and has photos of the interaction.
