San Antonio has loads of places to stay that become booked solid, and much more expensive, during major NCAA games, city festivals and large conventions. Most motels and hotels raise their rates substantially during summer, too.
Even though the city has plenty of hotels, really cheap places downtown are few and far between. The downtown area does have a good selection of reasonably priced motels, and there are a multitude of choices out by the airport and along the interstates.
San Antonio also has its fair share of B&Bs, and generally speaking they are good value, ensconced in fine old homes in the more historic areas of the city, especially the King William District.
