1What should we keep in mind as we decide? Budget, interest, scenery, weather, and which one better align with the rest of your travel plan to maximize your time.
Which one would you recommend? I didn't hike either one of the two, but based on what I know, I'd pick Sacred Valley Trek over Colca Canyon. I'd visit the canyon to see the condors if time permits, but I think the Sacred Valley is more interesting.

2Make time to do the 2 day tour of Colca Canyon to see the condors--no reason to hike it--just a big hole in the ground.
Then go to the Sacred Valley--but where? Lots of day hikes there and of course longer hikes. At the Old Quarry on top of the mountain near Ollantaytambo , I ran into two groups of hikers setting up camp in the old quarry. They were with two separate tour groups doing several day long hikes that ended at Ollantaytambo, but I can not recall where they started. Think one group said they had been walking for 4 days.

3Thanks, getyoung and xinloi. Getyoung, your general things to keep in mind are very helpful. I would have never thought of them!
As far as hikes in the Sacred Valley, we're looking at 3-dayers along Lares Trek, the Ausangate, or the Choquequirao.
Does anyone have thoughts on one over any of the others? We are fit and like altitude!

4Choquequirao I believe is more isolated thus less touristy and more adventurous site.
You can read about them, then check pictures (flickr/google/pinterest/etc) of those places and then decide which appeal most to you.
