1I'm betting you can't contact those places by email. It's a bit isolated there. The vast majority of tourists visiting Kuelap do it on a tour from Chachapoyas, where there are various travel agencies competing for that business. If you really do want to stay there, you could ask around in Chachapoyas to see if anyone has phone contacts for you there.

2Well, that isolation is one of the attractions of the area there. I would say, just go there. Indeed, you might be able to arrange something with a travel agent in Chachapoyas. Otherwise, just go to María. I enjoyed it very much over there. I was passing through María and waiting in front of one of the hostels for some Germans to be picked up. Good memories.

3Tingo Maria is a tiny little town. The hostals there are very basic although adequate for most travelers. Just make reservations on arrival. Locals are very friendly there.
Only real reason to stay overnight is if you want to hike up to Keulap. If so leave at the crack of dawn. I made the mistake of starting the hike at 11am and almost died of heat exhaustion :)
