Would traveling from Bali to Java by boat be the best way to go? If so, with whom do you recommend that I travel?
If not, what airlines have flights from Bali to Yogyakarta and which would be my best bet?
And finally, which hotels would be best for a stay? I would prefer an upscale hotel that has great service and is well maintained.
Thanks so much for any assistance you may be able to provide.

2I was in Bali a week ago and took a sidetrip to Yogjakarta where I took a day tour to both Borrobodur and Prambanan in the same day.
I flew to and from Yogjakarta with Air Asia and wished I had not. Both their flights left at 6 or 7 am. It would have been better for me to have flown with Lion Air which has more convenient flights between Bali and Yogjakarta.

4We stayed at the Manohara Hotel, which is right in the grounds of Borobudur (the only one), and great for access for sunrise trips. The hotel is nice, clean and well presented, with looked after grounds. Being in the grounds already, you can visit the temples as many times as you like during the day, and don't have to go round to queue in the car park area with everyone else. Just remember to ask at the hotel for a sarong to take with you. They have a nice open sided dining area where you can sit and gaze at the temples whilst tucking into a nice satay and listening to local musicians.

5Just fly from Bali to Yogya, so much easier and will save you time if you are on a schedule.I flew with Air Asia but lion air has flights too.
If you want upscale then as Rena says the Manohara is up there, but is VERY expensive for what you get just because it is the only one directly at Borobudur. Personally I stayed in yogya at a great place called the ministry of coffee (wierd name but great place, I have a review on TA if you want to check it out) at a fraction of the price and simply got a tour from the place across the road to Borobudur.

6Flew with Lion Air which was fine but leaves Denpasar quite early and stayed at the Manohara. I'd do both again as very easy. Concur with Rena about the place. I wouldn't see it as overpriced given the location but there's no doubt it's more than you'd pay for a similar standard hotel elsewhere in Java.

8I did a sidetrip to Borrobodur from Bali this year. I spent two nights in Yogjakarta.
My day trip took the full day and took in both Borrobodur and Prambanan.
I booked the day trip on the day I arrived in a little travel agency in Jalan Sosrowijian, Yogjakarta, which is just off Jalan Marlioboro in the Pasar Kembang area.
