Kathmandu to Kashgar

2Overland: 1) Nepal > India > Pakistan > Xinjiang via Khunjerab Pass (closed winter) > Kashgar.
2) Nepal > Tibet > Xinjiang either directly via Ali (very arduous, time consuming, costly, and difficult to arrange permits for this route) or indirectly via train to Golmud or Xining, then bus, train or plane to Kashgar with various connection permutations available.
Flight: 1) What you came up with already. KTM - KMG/CTU - URC -KHG
2) Multiple air segments via India and/or Pakistan to get to Bishkek in Kyrgystan or Almaty in Kazhakstan, then overland to Kashgar. That puts some visa complications into play, of course.
Connecting these two dots is neither easy nor cheap.

3Although it's a big detour, don't disregard Kathmandu-Guangzhou-Urumqi-Kashgar with China Southern as it could be cheaper.
I think Sichuan Airlines has a direct flight from Chengdu to Kashgar. It's direct but it isn't non-stop as it makes a stop en route (probably in Urumqi). Air China Kathmandu-Chengdu plus the quoted Sichuan Airlines' flight from Chengdu to Kashgar seems to be the only option to make your route with a single change of planes. You would need to stay overnight in Chengdu though.
