1I have found no information about how to do it.
Weesam has a ferry from the Philippines to Sandakan (Sabah). Once in Sandakan, you should be able to go to Tawau overland. Once in Tawau, you can take a ferry to Nunukan or Tarakan (Kalimantan). Once in Kalimantan (Indonesia), take a look at the web of Pelni to look what are your options to travel by boat to the other Indonesian territories you quoted.

I live in Zamboanga City then I can tell you for sure.
There is an Aleson Shiping boat sailing twice a week from Zamboanga City to Sandakan (Sabah,Malasya) that Ipersonally take a few times.One way fare as of now is 3200 peso.Weesan Express does not operate on this route anymore.
As already said, from Sandakan you can go by bus to Tawau (Sabah),get there your indonesia visa and then take a boat to either Tarakan or Nunukan (East Kalimantan,Indonesia). From several East Kalimantan seaports plenty of ships of all kinds to Sulawesi,Java and other indonesian ilands.
No legal boat sailings from Philippines to Indonesia and v.v..
