Hello,
We are traveling to Japan from 27th o April to the 19th of May. We are trying to make an Itinerary but needed some help :). Are there any recommendations or things that you will change in this itinerary? What is best to do during golden week, we know that it's going to be crowded. It is best to stay in a place without traveling by train or will it be ok taking the line Tokyo-Kyoto the 3th may?and Osaka-Kanazawa 5th May?Can I book seat online for any of this routes with the JR pass?
Is it worth it to go to Kagoshima to see the Volcano?

D - 28 Abril Madrid – Llegada a Tokyo (07:00 h.)

It is explained here:-

It is best to stay in a place without traveling by train

Probably, but as long as you are aware of it, travel may be possible.

or will it be ok taking the line Tokyo-Kyoto the 3th may?

I would book your seats as soon as you exchange your voucher for your JR Pass. Note that you can exchange on April 28 and specify May 3 as your activation date. You can start booking trains on April 28 (for May 3) even though your JR Pass is not active yet.

and Osaka-Kanazawa 5th May?

Again, book in advance and be prepared that you may have to stand or try for a non-reserved seat.

Can I book seat online for any of this routes with the JR pass?

No.

Is it worth it to go to Kagoshima to see the Volcano?

Up to you, but many people like seeing it.

J - 2 Mayo Tokyo – Hakone or 5 Lakes. Mt Fuji.Tokyo.

Hakone will be easier to move from to Kyoto.

V - 3 Mayo Tokyo - Kyoto - Kyoto. JR Pass 14 days starting today

You can go from Hakone (Odawara Station, or Mishima Station) on to Kyoto.

S - 4 Mayo Kyoto - Osaka. Osaka
D - 5 Mayo Osaka-Kanazawa

I would not move hotels. I would either just stay in Kyoto, or just stay in Osaka.

L - 6 Mayo kanazawa-Takayama-Shirakawago
M - 7 Mayo Shirakawago-Kyoto

This doesn't make sense. Go Kanazawa - Shirakawago by bus. Then Shirakawago - Takayama by bus. Then Takayama - Kyoto.

X - 8 Mayo Kyoto
J - 9 Mayo Kyoto - Himeji (Kobe??) Kyoto (Kobe is worth to see-visit??Do we have time this day?)

Himeji is being renovated so I would consider Hikone Castle instead

Some people like Kobe, some do not. What do you wish to see there? It can be skipped if you wish.

V - 10 Mayo Kyoto
S - 11 Mayo Kyoto - Nara - Koyasan (Can you see this in one day?We would like to sleep in a temple in Koyasan, any recomendations?)

I would not recommend it. Make Nara a day trip from Kyoto on another day and just transfer from Kyoto to Koyasan for an overnight stay. Kyoto - Koyasan is around 2.5 hours

http://www.japaneseguesthouses.com/db/mount_koya/henjoson_in.htm

D - 12 Mayo Nara - (Kyoto?) -Hirosima - Night in Miyajima

You can go from Koyasan to Hiroshima if you wish.

L - 13 Mayo Miyajima morning - Kagoshima traveling in the evening

Just note travel time. Miyajima to Kagoshima is 4 hours or so.

M - 14 Mayo Kasoshima - Sakurajima
X - 15 Mayo kagoshima - Tokyo

This is almost 8 hours on the Shinkansen. So I would probably suggest you break this up and do Kagoshima - Kyoto/Osaka for one night and then do Kyoto/Osaka to Tokyo. Shuffle one of your Kyoto nights from earlier in the trip perhaps. Alternatively, sometimes a "rest" day where you just relax on the trains may be useful for you so you could do it all in one journey if you like.

J - 16 Mayo Tokyo - Nikko. JR

Last day of your 14 day JR Pass.

V - 17 Mayo Tokyo
S - 18 Mayo Tokyo
D - 19 Mayo Tokyo - Madrid

Seems fine.
