08:02 FROM TAMATSUKURI STATION TO OSAKA BY ‘OSAKA LOOP LINE’
08:16 ARRIVAL TRACK NO. 1
08:21 DEPARTURE TRACK NO. 7 BY ‘JR KYOTO LINE LOCAL’
08:25 ARRIVAL TRACK NO. 13

11:00 take the ferry to Miyajima (fare covered by JR Rail Pass) from Miyajima-guchi station. Will be there in 10 min. Wail around the torii and the main temple and its surroundings. Spend the time about 2 hours then catch the ferry back to Hiroshima (there's ferry every 15 min).
Go to see A-bomb dome and the Peace museum, Hiroshima castle or the Shukkeien.
NOTE : They are both small, Shukkeien was little bit difficult to find.
14:00 take the ferry from Miyajima back to Miyajima-guchi station and walk around the area till 15:00

Buy ICOCA + Haruka and take Haruka to Tennoji then transfer for Tamatsukuri. You can use your Haruka ticket for the whole trip.

You will probably miss the 11:00am ferry but the next should be fine.

I thought you were only spending two hours in Miyajima?
You do know the A-bomb and peace museum are not in Miyajima they are in Hiroshima?

This is not enough time to spend two hours in Miyajima and also see the A-dome and Peace Park and Castle etc. You need to spend the whole day in Hiroshima/Miyajima and re organise your ferry time, and take into account the time from Miyajima back to Hiroshima Station and then onto the tram to get to the Peace Park etc. and take a much later Shinkansen back to Osaka.

re #4: The JR pass would only cover the trip from Miyajimaguchi to Hiroshima station. You would still have to pay extra for the tram/streetcar to the peace park. Savings with the railpass would be minimal, perhaps 100 yen or so compared to the direct tram.re #5:
AT KYOTO (Shall we reach these places by JR train?)
It depends a bit where you are coming from, e.g. where your hotel is, but generally the JR pass is not very useful for sightseeing in Kyoto. The JR pass could be used and makes sense for instance for getting from Kyoto station to Arashiyama or to Fushimi Inari, but other than that no other major sight comes to mind which would be served by JR. To your particular questions...
Nijo-jo Castle: there is Nijo station which is served by JR, but it is rather far from the entrance. Better to take a bus.
Kinkakuji and Yasakajinja: Not near any JR station. Take buses.
Not sure what you mean by "Shijokawara-machi Temple". Shijo Kawaramachi is a modern part of Kyoto. Again no JR here, best accessed by subway or bus.
