That sounded a tad high so I checked. The cheapest you can do this trip is Y1800. There are some rules to lower your train fare in Japan and one of them is to avoid JR where possible and use other private railway lines. This takes more knowledge in Kansai as the private railway lines tend to use different termini stations from JR. On a train schedule site, instead of picking Kyoto as the origin, enter Sanjo (Kyoto). That should get you the routing that will get you the Y1800 fare. Of course this route is slower than what you chose, instead taking 3:04 hrs.Btw, "cheapest and quickest" anyting is pretty much an oxymoron. They will just about never go together. You either buy time with money or vise versa.

What are you doing at Koyasan?
Are you going to use the buses in Koyasan?
Are you staying overnight?
Where are you going after Koyasan?
I'd be surprised if one of the options mentioned by Bamse aren't better for you.
If we are picking random spots in Kyoto then Karasuma to Namba (620 yen) and then purchasing the Koyasan World Heritage Ticket (2780 yen) might be better.

You're Right Acc & Bamse,The Wakayama Pass makes more sense as we are staying the night in Koyasan then heading to kansai airport the next day
