There are 3 international terminals in Manila. For the best advice, you need to say which terminal you will land at.From Mactan Cebu, you can avoid flying anywhere else if you go to any of your 4 suggested destinations
Malapascua has no flights, you have to travel to Maya at the northern tip of Cebu then catch a bangka boat (outrigger boat)
For Balicasag, you can catch a fast ferry from Cebu City to Tagbilaran Bohol then get a van out to Alona beach, then arrange a boat to take you to Balicasag
For Siquijor, you can catch a fast ferry from Cebu City to Dumaguete City then catch the next boat going to Siquijor
The easist place to get to will be Moalboal. Just catch a taxi or if you are on a budget, catch a bus.

Moalboal has some good offshore coral. House reef in front of the Blue Abyss Dive Shop was good. http://www.blueabyssdiving.com/There was a current along the reef when I was there in the afternoon. It may be possible to take some money with you, snorkel, go ashore and catch a ride back to the starting point. See much more that way. Ask at dive shop.
Synthetic long underwear helps keep the sunburn away. If you are light skinned you start to fry in 30 minutes at noon time.
