DB timetable
Start: MUC
Start: Munich (München)
Destination: Ljubljana

You can see prices and buy tickets for the day time trains earliest 92 days in advance. Tickets start from EUR 39. There is also a night train operated by HZ (Croatian Railways). But no idea where you can buy online a ticket for this one.

You don't mention if you're on holiday or on business, if you want fast or scenic.

I would say train is the best way. There's a direct connection between Munich and Ljubljana and it's a very scenic route that you would miss from a plane. There would be several interesting stops on the way too (Salzburg, Bled), but I don't know if you're interested in that or need to go from point A to B as quickly as possible.

Like #4 says...if you have a bit of time, well worth breaking that train ride up in Austria and at Lake Bled, which is beautiful.

If you are going to Ljubljana of course ;-)

In that case, and with 6 weeks, definitely take the train. Do a google images search for Lake Bled. Don't miss the Skocjan caves in Slovenia either (and/or the Postojna caves which are very touristy).
